Bogdanovic began his professional career in 2004 with his hometown club Zrinjski Mostar. Next year in 2005 he signed a five-year deal with Real Madrid and was loaned back to Zrinjski Mostar for the 2005–06 season.

Bojan Bogdanovic then played for Real Madrid B (2006-2008), Murcia (2008-2009), Real Madrid B (2009). In August 2009 he signed a four-year deal with Cibona Zagreb and in July 2010 extended his stay with a three-year contract but left the team in 2011.

From 2011 to 2014 he played for Fenerbahçe Ülker followed by Brooklyn Nets (2014-2017), Washington Wizards (2017), and Indiana Pacers (2017-2019). He signed a four-year, $73 million contract with the Utah Jazz on July 7, 2019.
